Le fort Saint-Jean doit son nom à la commanderie des Hospitaliers de Saint-Jean de Jérusalem établie sur cet éperon, prolongement de la butte Saint-Laurent, vers la fin du xiie siècle. Au milieu du xve siècle, la puissante tour carrée est construite par le roi René pour garder la passe du port.La construction du fort, exigée par Louis XIV, est réalisée de 1668 à 1671. Sur instruction de Vauban, le creusement en 1679 d’un large fossé l'isole totalement de la ville.Pendant la Seconde Guerre mondiale, les troupes allemandes y entreposent un dépôt de munitions dont l'explosion à la libération de Marseille provoque la destruction de nombreux bâtiments anciens. Le fort Saint-Jean accueille depuis 2013 le Musée des civilisations de l'Europe et de la Méditerranée (MUCEM).
